Tune the string. Then check the saddle.
The chromatic tuner covers guitar and bass. For intonation, play the open string and the fretted note; Fretmancer shows the difference in cents and whether the saddle should move forward or back.

Setup walkthrough
Make adjustments in dependency order.
The walkthrough covers relief, action, nut height, intonation, and pickup height. If you change the relief after setting the action, it marks the later checks to do again.

Check a new string set before fitting it.
Enter the gauge, scale length, string material, and tuning. You get the tension per string and the total load, which makes gauge or tuning changes easier to compare.
Instrument records
Keep the setup with the instrument.
Save its scale length, current strings, target spec, and each dated setup or maintenance job. When fret buzz comes back or the action feels high, you can see what changed.
